If its a well fitted cover,  and properly secured,  it should not flap and/or act as a sail in bad weather.  I've had our cover in 80 mph winter storms and its fine.   Again,  its all about how well the boat is blocked (jackstands,  tie-down, chains, level ground, etc..) as well as how tightly secured the cover is.

The extra size/freeboard is negligible compared to the impact of (perhaps) something smaller that is flapping or letting the wind catch it.
